When refreshing the WEM Agent, existing Start Menu items not defined through a WEM application assignment are not being deleted automatically.
Resolution
By default, any application shortcut added to C:\ProgramData\Microsoft\Windows\Start Menu\Programs by an Administrator will not be removed, replaced, or renamed by WEM.
This allows administrators to create a baseline Start Menu for all users. If the goal is to configure all Start Menu items through WEM, this directory should be empty prior to enabling WEM.
